But after I deleted some old downloads I cannot continue my torrents. Transmission re-created a new settings.json file in /usr/local/etc/transmission/home.

I'm quite sure download and incomplete folders are OK and point to ZFS pool with plenty of free space. I added some new torremts to transmission client and eventually free space is run out. But there are about 300GB free space now.
